ISO14000认证同ISO9000认证一样，都是组织的自愿行为，组织如果希望通过环境管理体系认证，就必须依据ISO14001的要求，建立起完整的用文件表述的环境管理体系，通过运行及内部评审，证明这个体系是符合标准要求的、有效的，便可向有资格的第三方认证机构提出申请，双方如能达成协议，认证机构便会派审核员到现场审核，如能通过审核，认证机构便会组织颁布认证证书。

再次，两套标准最大的区别在于面向的对象不同，ISO9000标准是对顾客承诺，ISO14000标准是对政府、社会和众多相关方（包括股东、贷款方、保险公司等等）；ISO9000标准缺乏行之有效的外部监督机制，而实施ISO14000标准的同时，就要接受政府、执法当局、社会公众和各相关方的监督。

最后，在体系中，两套标准部分内容和体系的思路上有着质的不同，包括环境因素识别、重要环境因素评价与控制，适用环境法律、法规的识别、获取、遵循状况评价和跟踪最新法规，环境目标指标方案的制定和实施完成，以期达到预防污染、节能降耗、提高资源能源利用率，最终达到环境行为的持续改进的目的。
